Humidity and air flow.

Especially dry-loving species are known to nest in tubes because it is dry there and the steady flow of air that passes to the tube provides fresh oxygen around the clock. Also they might be too small of a colony to properly ventilate the nest yet.

It's okay, just leave them there. Once they grow bigger they will certainly move to some other place.

Yeah, I have had ants nest in really odd places. Including there out worlds. It is really annoying, but from personal experience. I recommend you just leave them alone.

Really I woudn't worry about it. If it is bothering you i understand. If it was me I would cover the nest part with a blanket or shirt making it dark. Then expose the tube to room light. They should eventually move into there nest. Do you have a picture of the whole setup and what species is it?
