You could use a diamond hole bit for larger holes and carbide glass bits for smaller and then take it nice and easy.  Also keep it wet so you don't have glass dust form.  I see people form a little pool with a clay wall or something else around where you want to cut.

Also make sure you aren't trying to drill tempered glass. it will just shatter.
