I have only ever seen larger ant species in fortress formicarium's ,but I am planning to maybe catch some monomorium minimum queens this year. Would it be okay to put smaller species in the fortress?

Probably. But anything between the glass and the nest could leave enough space for them to fit through.

Unfortunately the fortress I have is not designed for smaller ants. Really I just want to be sure that they won't escape.

It would most likely be fine. If you really want to be sure, you could put a bead of silicone around the glass. You could test it by, say, filling it up with wild Argentine ants and seeing what they do.
I have my Pheidole bicarinata, which are perhaps smaller than Monomorium, living in a Fallen Fortress with no issues, but it was designed for tiny species.

I have tested my Fortress using a piece of paper. If I can't get the piece of printer paper through the gap, ants probably won't be able to get through the gap.
